Briss is probably the best tool out there for cropping PDF files. It can operate in batch mode (the program decides the cropped region) or by using a simple user interface that lets you define exactly the crop-region by fitting a rectangle on the visually overlaid pages. The UI also allows you to select multiple vertical columns that should appear as a single column in the output file.
